Summary of the story
Following the demise of his mother and estrangement from his father, Harry, a police detective who relocated to Ryme City, where humans and Pokémon coexist peacefully and Pokémon battles are prohibited, Tim Goodman relinquished his aspiration of becoming a Pokémon trainer. Lieutenant Hideo Yoshida, a friend of Harry's, informs Tim that Harry perished in a vehicular accident. Tim visits Harry's apartment to settle affairs and encounters Harry's police partner, a deerstalker-clad Pikachu with amnesia, whom only Tim can comprehend. Tim inadvertently releases a mysterious purple gas known as "R" from a vial he discovers in Harry's office, and they are subsequently attacked by a group of Aipom who became frenzied under the gas's influence.
Pikachu is convinced that Harry survived the crash, as his body was never found. They encounter an informant of Harry's, a Mr. Mime, who directs them to an illicit subterranean Pokémon battle arena. The arena is raided by the police, and Yoshida brings Tim to view footage of Harry's accident, clarifying that Harry's survival would have been implausible.
Howard Clifford, the founder of Clifford Industries and the creator of Ryme City, contacts Tim and Pikachu. Howard discloses that Harry was abducted by a genetically engineered Pokémon named Mewtwo, who erased Pikachu's memory of the event. He cautions Tim that his son, Roger Clifford, is responsible for the creation of the R gas. Tim and Pikachu enlist the help of aspiring journalist Lucy Stevens and her Psyduck and journey to the abandoned genetics laboratory Harry was investigating, where they are attacked by genetically enhanced Greninja. They manage to escape, but Pikachu sustains injuries in the assault. A Bulbasaur leads them to Mewtwo, who heals Pikachu and begins to reveal how Pikachu aided him in escaping from the lab, only to be abducted by Roger mid-disclosure. Believing that he betrayed Harry, Pikachu departs from Tim.
